Actually, the name of the organization is The Document Foundation with
"The" being an integral part of the name and not a simple article (and
this is the reason why "The" should always be capitalized). So, omitting
"The" is not possible, under every point of view. It is not a question
of improving the quality of the text, but of using the right name of the
organization.

Was there any similar experience in local communities? How did they solve it?
I will be very grateful for any advice. 

I have not seen a similar problem in any language based on the roman
alphabet.
