Is their any way for some of the domain/sub-domains to share IP
addresses more?
sure, there is - various techniques exist. HTTP/1.1 provided for
shared IPs on web hosting, and SNI made possible hosting even several
SSL certificates with it.
The problem, however, is that we have several virtual machines
running, either because people need root access (and I'm very hesitant
in granting root access to TDFs main machines), or because we need a
specialized environment. Then, having a separate IP is really
necessary, unless you want to deal with port forwarding and proxying.

Well Now I know why there is a need for several IP addresses for TDF
systems.
