After changing the cygwin interface to source directory I ran: /opt/lo/bin/make vs2013-ide-integration As stated by the instructions on wiki 'BuildingOnWindows' document. PS: I've set up all the directories according to the instructions only and not my own to avoid any confusion for myself and for others to whom I ask my doubts.
