You might have to do a 'make clean' after doing autogen changes. The build dependencies are not perfect and sometimes they mess up.

Can someone help me finding what's worng.. is there some environment variable that went missing? Where dows this "cp" command line commes from so that I can try to see what should be there (I didn't found it)?

cp is part of the cygwin environment. It's normally a built-in i.e. part of the bash program.
