Oh, I really have to apologize, since I did not read your initial post 
well enough. My answer was meant for changing/assigning to Ctr-Alt- 
keys. Sorry.

I tried to delete one of the few assignments, Cltr-Alt-C, in the 3.5.0 
beta, and for me it indeed does delete, and still is gone after re-start.
So strange that it does not work for you.
Are you able to assign new key combinations, and do those remain?
