Removing .component files in the output should always be safe. For .rdb files, some of them (the services ones) are generated in a two-step process, where the first step is the creation of some .input file (next to the .rdb file in the module's local output tree). If you do not remove that .input file, the .rdb will be regenerated with potentially outdated data again.
