This may be a problem with how the printer handles items that are outside of their nominal minimum margins; if your PDF setup is allowing any kind of scaling or repositioning options, that may be why the PDFs print nicely but the direct printing is not reliable. And if you have different page styles within the document, that could explain some pages being OK and others not. Any chance this is what's happening?
