If you've been having run-time problems from an incremental build, I
just had something quite similar, and chased it down to linkoo
preferring to link old output from modules that have now moved to
gnumake.
That is particularly pernicious, since running a 'make clean' in the
module directory would of course not clean that up either ;-)
I've fixed linkoo to detect gnumakeified directories, and prefer the
solver instead of the unxlngi6.pro/ type directory for these, and indeed
to rename away the old target directory to target.obsolete.
Hopefully that'll help with a whole category of odd problems :-)
